Uploading to the root (upload) is also possible (maybe i need to chmod this one to 644?)
I am using alpha 4 with the extra plugins for alpha 4.
The manage images screen is still under development, so deleting / cropping / renaming / etc are all feature to be developed.
By design, you should be able to upload images anywhere underneath /MYSITE/downloads/ - which means you will see some system generated folders such as the ones you have mentioned.
If you are seeing folders above /MYSITE/downloads/ then that's definitely a security issue - please let me know privately if this is the case.
